The union Prospect are in dispute with the Government over a pay freeze policy.
Union members want the Met Office to be allowed to pay the market rate to attract top people.
Staff will walk out at 2pm and set up picket lines for a three-hour protest.
However the union say weather services with implications for national security or public safety will not be affected.
